Injector pulsewidth probs

I am using ms2.2 with 029j code

I went down to the rolling road today to see what was wrong with the setup of my car. One thing that became apparent was the injector pulse widths shown in Megatune where between 0.1-0.3 ms out compared to what was shown on the diagnostics computer. Does any one have any ideas why this is happening and how i can correct it
