IAC or PWM warmup?

I'm working on an EFI conversion for a Ford 351C using a BBK throttle body for a Mustang 5.0.

Which is the best way to control idle; use the IAC that fits the throttle body or use the PWM warm-up function?

If using the IAC; what modifications do I have to do on the MS-II V3?
