Ok, so I think I screwed up!
The wiring instructions on the Micro Squirt site confused me, the note under the wiring diagram says "(Note that ABC are swapped from the previous diagram!)" and doesn't say which one is correct?
So, I think I wired the VERF to the Map sensors ground wire?
Now, megatune says the controllers voltage is low?
If you are getting a response from MT it is unlikely the miswiring caused any damage. Plus the ecu is protected by a polyfuse which returns to operation as soon as the miswiring is corrected. Are you using a microsquirt module or a fully assembled microsquirt ?
The low battery voltage from MT may be because your battery voltage is really low - are you using a 9 V battery, which goes down pretty fast ? Whatever you are using, check the voltage with a voltmeter.

That actually was my first check, I am using the vehicles 12 volt battery and there is plenty of voltage (12.65V).
When I wired the MAP Sensor, it was sharing the sensor ground with the IAT....
When I experienced the problem, I disconnected everything but the 3 ground wires and the 12V power hoping to get back to square 1.
So, as it stands, the only thing that is connected is the power and the grounds.
It previously worked in this configuration.
The lap top seems to be communicating with the unit when I click the "test" button in MegaTune it responds with "successful".
But when I go to load a file it says "Controller voltage too low for reliable burn"?
MegaTune still doesn't recognize the batteries power?
MegaTune has "successful" communication when tested.
5Volts are measured on the Vref wire.
0.8 OHMs measured on the Sensor ground lead to ground.

Matt Just walked me through it;
Apparently grounding the Vref wire erased some settings, He had me re flash the firmware (embedded code) with the MS Down load and BINGO! We're back....
