Attached is a photo of a Microsquirt hooked up to the JimStim. That's what the screw terminals are provided for.

If you still need assistance on what goes where I'm sure the main JimStim site can be updated with Microsquirt specific connection instructions.

As the EDIS can fire the plugs all on its own, test the EDIS first. Crank the motor and check for spark from the plugs. If they aren't sparking then the first check is the VR sensor polarity - try swapping the wires.
Next make absolutely certain that you have power to the EDIS module in crank as ...

The engine spec is as follows:-
1297cc 8v with a kent cam at 290 deg power band 3000-7000 rpm, using throttle boddies set up with TPS as main input (ahalfa n). injectors are out of 1400cc engine. fuel pressure is at 40 psi constant not usung vac advance.
You really should be using a vacuum ...

With timebased cranking the code gets a trigger at (say) 60BTDC. It then works out how long until it should fire the coil at (say) 10BTDC. It then works backwards to find out when it needs to turn the coil on and sets a delay to the start of dwell.

The dwell time is dependant on the coil, not the VB921.
However, if the VB921 is getting warm/hot then the dwell is too long. If it is too hot to touch then switch off the power right away.

For the moment, try running with timebased cranking instead and set the trigger returns to zero.

That ought to work ok. If you do that you can omit all of the opto and VR components (as I'm sure you've figured already)

EDIT: This will work ok on MS2, but provides the wrong polarity for MS1.

I would suggest fitting the 330R inside the MS box so that if you get a short circuit between the Megasquirt and external box you won't destroy the CPU.
