Microsquirt losing firmware

Hey guys, here is my problem.
As of two days ago, my microsquirt controller started to randomly lose its firmware. After reloading the firmware (V3.77), I am able to get the engine started and stay running for a short period of time (maybe ~5 minutes) before it will lose everything again and I will be forced to reload. Have you ever heard of this issues before and if so is there any easy fix? My project is due tomorrow and I'm fearing that it could be a hardware issue. Bad timing...
Another issues that just started up is that my spark is almost never functioning. Before the microsquirt started losing its firmware the spark worked flawlessly. Now, when it is not working, my LS2 coil will send about 1 spark every 500 RPM (estimation determined from cranking with plug resting on cylinder head). Then sometimes it will come back to life and function fine, although the occurrences of this happening is less and less often. I am wondering if I damaged the coil by leaving it plugged in while I was reflashing the controller. Any help would be greatly appreciated!
