problems with comms

evening guys
I have been building up my bike for a while now i have finally got up to fitting the MS but after doing all the wiring and testing out the MS i have hit a dead end ... i have got comms problems. At first i had no problems with MT connecting to the MS but after playing around with the settings and trying to understand how to update the ini files i noticed my battery was getting a little flat so i packed up for the night and put my bike batt on charge to continue the work following day. this is where the problems started since this point i haven't been able to get any comms with the MS, so i will list everything that i think may be of any relevance
im connecting to the MS via a serial cable into a desktop pc (running XP) serial port
the bike wasn't moved or touched between the comms being successful and unsuccessful
i have reinstalled MT and all of the programs on the pc
when i try to port checker it runs through the the ports and baud rates, says "no connection" "one valid port"
when i tried to update the firmware on MS i get a timeout message and an error code 0xe0
when i turn the bike on and press the starter you can hear the fuel pump running
with MT running if i turn the ignition on the bike i get a flash of the gauges connecting, a beep from the pc and the low batt red warning turns to batt ok green just for a second and then goes back to low batt
i have gone through the comms troubleshooting guide as mentioned on other posts and i cant find any probs with the wiring, power or ground connections and now i am stuck as to what to do next
oh and i have checked the serial cable is plugged in properly and that the battery has charged on the bike
im looking forward to your suggestions as i cant wait to start up my bike
