Need basic procedure for setting up timing and advance

Ms-II, V3.0, 2.36
I'm using the high current ignition driver to fire a single coil. I'm using the pertronix hall sensor kit with a pull up resistor as my input. I first had issues getting a trigger signal but the pull up resistor fixed it. I'm trying to setup up my ignition but I'm having a difficult time getting it right. I need advice on:
1. What do I use as my trigger input capture? How do I measure to determine which edge to trigger from?
2. Where do I initially set my distributor to (before I start the engine)? 0 degrees? 10 deg BTDC? This is where my problems start. I don't know where to set it.
3. I'm trying to understand the trigger wizard a little more, but sometimes the large number does not match what my timing light & mark shows. What method should I use to adjust the trigger angle, rotate the distributor or adjust the "small" number in the trigger wizard?
4. I tried using the table generator to come up with a spark advance table using the information from my vehicle, but the numbers I get don't look right. When the engine was running the display showed 54 deg. at one point with the end of the table somewhere in the 80's? How can this be?
So I started over with the example settings that come with Megatune during the initial install. It runs *ok*, but I still don't have matching numbers and I'm just turning the distributor in frustration just to keep the engine running. Now the engine surges (yet another issue to deal with) and I just need some advice on how to set my timing and advance correctly so I can start tuning everything else correctly. Thanks for the help.
