WHat Does This Look Like?

I have been having an issue now with trying to run the engine. Man, if it's not one thing it's another 
Look at the snapshot of the log and see what you think. If I start to give it throttle (as indicated by a constant 17 on the TPS graph) the engine pops and sputters and runs really rough. If you look at the "engine" graph it was going from a run bit of 9 to an off bit of zero (is this right?) and the rest of the functions pretty well reflect this. Then, all of a sudden, it will straighten up and run fine. Remember, this engine was running just fine with the MS-I and now with the advent of the MS-II all of my problems have arisen.
Would the 8-pin module cause this or is this an issue where the entire 12V line to the MS-II is getting interrupted? If I let off the throttle then it would idle fine but if I depressed the pedal it would act up again.
It has done this a couple of times now and for no apparent reason.
