questions about msII features

I have a couple quick questions about megasquirt II. I would be using msII on a v3 board. Does it have a knock retard built in or can it just log knock? Can you build a launch control/flat shift circuit? Does it have overboost protection? Also, specifically on the launch control, would it be wired the same as msne?

MS-II has knock retard built in (for soon to be released beta versions of the code), but you need a module to convert the signal to something MS-II can use. For example, the GM knock module convert a high signal to low when knock is present.
For launch control/flat shift, etc, it depends what you need. MegaSquirt-II has spare port outputs you can use for some functions (like water injection, or TCC control, etc., etc.), but no unused inputs that are easily accessible. That can be changed in code, but you would have to do the programming yourself.

so if I really want to run launch control I need to get a msI with msne?

Well, if you want user selectable rev limiting based on a switch input, and you don't want to program, then yes, MSnS-E is what you want. Whether that is launch control is certainly open to debate, however...
True launch control (with wheel speed measurement, traction optimization, fuel and ignition feedback, shift control, etc.) will be part of the GPIO board for MS-II.
