I looked at your no tooth msl, and there are a load of trigger± in that log, and a couple of tach resets. You want trigger± to be zero, and no tach resets.
The 68-2 is all over the place, it just spike after spike, you must have a lot of noise on this or it must be set wrong.

The tachref is clean as can be..... This setup is clean with wiring run seperately and nothing close to the vr sensor. Not sure how it could be any simpler, unless the code doesn' like that number of teeth.

You have to get a setup that has 1 sensor and produces 2 evenly spaced pulses per rev. In this case use NON-dual spark, 0 wheel teeth. This would be equivalent to a standard distributor/ reluctor setup.
Assuming for a second I could get the processor to recognize my signal as two evenly spaced teeth (it is phsically) wouldn't I need to setup as a two tooth wheel with 0 missing teeth and zero skip teeth so that is would calculate the correct RPM.
Do you think the super long teeth are the problem?

Do you have super long teeth? I thought it looked like that flywheel you posted, if so, no problems, as tooth log is from one zero cross to the next (simplified), and you would have two events per revolution.
I'll have a look at the manual,as you seem to be missing the point re definitions. I realise that the description in the manual does always align with the teeth options you are presented with in the software dialog boxes.

If you set it up as I said, I believe you will get the right rpm. In any case, I want you to get started, we can deal with an rpm that is double or half true value when you have a running engine. I don't like to use the toothed wheel option for something that really isn't a toothed wheel. It may work but I haven't had experience with it.
The long teeth shouldn't hurt if the sensor is matched to the tooth. Since this is an OEM setup I would expect it is.

I just looked at the msq for your 86-2 tooth and there are several things wrong with it. You have odd angle set to 178 deg - it needs to be set to 0 since you don't have an odd-fire engine. Secondly, I can't find the word Dual for the dual spark option, plus I see some arrays like the alphaN map values that are all 0. That doesn't affect you, but unless you set them to 0 it means that your msq may be corrupt. I would be certasin I have the correct 2.890 code msq and do a fresh download of the code and then manually make the changes you need for your setup. (You can use a table important if you have put in VE and spark tables so you won't have to re-type all of that.)
That is probably why you aren't getting it to put out rpm with the 86-2 wheel if you say it is a clean signal on the tachref. As far as I could check you have the teeth set right, you just need to select dual spark option: single crankwheel with missing teeth and you should be able to get sequential 2-cylinder.
