Good morning Matt,
I discovered the problem... On ignition settings -> Ignition Options / Wheel Decoder -> spark output -> Going Low. It was going high. In manual it's wrote that for microsquirt is typically going high. I'm reading manual to discovery why I have leave in Going Low....
