Can you post a data log of the cutting out and a copy of your MSQ? It may be possible to spot what's starting to go wrong before it shuts down.

but for some reason it cuts out after a couple of minutes 4 or 5 times then the TS tells me its disconnected from the MS3, I restart MS3 and it all happens again.
Wasn't there a Prolific or USB serial driver bug that caused this type of behaviour?

Check the charge system to see if it is keeping up with the current draw of the fuel injection system. I had this problem when idling excessively because the system voltage slowly dropped below the voltage that the microsquirt could work with. The Kwakas do not have a very big capacity alternator.
On my GSXR1100 I use 300 watts of the 400 watt alternator capacity. Before trimming some high current items I was drawing 420 watts, and fried the regulator in the process.
