Just to make sure I understand.. I could run a missing tooth wheel with 2 sensors spaced 270* apart (90* V-Twin). Cool, seems simple enough.

Now I'm going to go read about how to odd fire on MS1 with the Extra code. I'm curious how it works with only a single tach input.

Hold on. The odd fire code that is in microsquirt is meant to have tach pulse inputs, not toothed wheel. At some point this may be put in the code, but right now there are 6 options that use the dual input/ dual output feature, and I'm not sure any of them have been tested on a real motor. I'm not going to put any more options in until these get tested and I am sure the existing code works as intended for the existing options. The more options, the harder it will be to debug problems.

So, oh Guru of the Squirt, as of right now, today, this instant, will a MicroSquirt run the injection on a HD 45 degree V-twin triggered off the OEM waste spark coil pulses?

This instant I don't guarantee anything, because as I said no one has anything running with the Dual Spark option. But htis option does work on the bench. I don't know the specs of a HD 45 deg V-twin, but I can tell you what the ECU is looking for: it wants 2 independent tach signals, that is one pulse per cylinders on the channel per 720 deg. The spacing between the pulses on a given channel have to be the same, and this spacing has to be the same as the spacing on the other channel. This is so you get a consistent rpm and its the same on both channels. But the 2 channels can be phased however you want, so it will handle odd-fire. A fuel only setup makes things even easier. So, I believe your setup will work, or at most we might have to tweak the inputs or make trivial code mods.
