Spare outputs for IAC1 and 2 reversed in Megatune 2.5?

I'm in the process of setting up IAC1A to control the variable cam advance on a Toyota Silvertop 4AGE and made an interesting discovery. I'm using MSII, V3.0 main board, Megatune V2.5 and firmware V2.34.

After jumpering 1A(JS0) to IAC1A and S12C (which is silkscreened S12 on the TOP of the V3.0 main board) to JS9(+12C), I started Megatune, went to Settings -> Port Settings, enabled PT6-IAC1 and set it to go high when the RPM was greater than 2800.

But when I probed 1A(JS0) while increasing the RPM, I found no output until I probed IAC2A and 2B, where I found them toggling instead.

I went back into Megatune, turned off PT6-IAC1 and turned on PT7-IAC2 and voila!, 12 volts on pin 25 just as I wanted it.

I've looked and don't see anything backwards that I can tell. Is is possible that the Generic Port Settings on Megatune v2.5 is grabbing the wrong register?

My final setting to get IAC1A to go high at 2800 rpm looks like this:

It's certainly possible, I'll have a look at it on the bench when I get a few free minutes.
