No, the engine was still and the ignition was off (no power to the coils) IIRC. It was after the engine was cranked that everything blew up, while the ignition switch was still on and we were reading settings in Megatune.

I had 4 VB921s laying around (no clue why...) and the engine has spark again ...

Dwell was 2.5, and calculated spark setting.

The code is V2.883i, and we are running two coils and two drivers. This engine is odd-fire, and we where trying to use the "dual spark" feature to fire the second cylinder 77 degrees from the first.

Would wasted spark work on an odd-fire V-Twin?

The whole setup was very close to working when this ...

By measurements, you mean impedence-right? Chances are that they are low, as with most modern injectors. Also, it's funny that you mention blue 440cc injectors, since my blue 440cc DSM injectors are low impedence. Think they might be the exact same thing?

The MSnS-E code can do boost control. http://megasquirt.sourceforge.net/extra/index.html.

I use it on my car, and while I could not get closed-loop to work quite right, open loop works great. You will need hardware mods, as well as a boost solenoid if your car does not have one.

Not very much, if your ReqFuel is set right. Mine goes to ~110%, and that's ultra rich. You should set your VE map up in the 120's around whatever you call high boost, and go from there. I know if my PWM IAC is a little off, starting can be hard. The OEM ecu would do dumb things, so I had to make MS move the valve. Giving the engine lots of air and fuel during afterstart makes things much easier.

No. But, you could just use absolute pressure, if it is lower than a set minimum you have a problem. If you car is like mine the FP does not change too terribly much. Of course, if you have an adjustable regulator it changes a lot with MAP, and you need what you describe.
