I am running MSnS-E 029q2 with 4 spark outputs on my 4 cyl and James is running it on his V8 with 4 vb921s I am pretty sure.

Wiring up 8 vb921s to drive 8 COP units from 4 spark outputs (COP units driven as Wasted Spark) is documented somewhere in the MSnS-E forum.

As Scott says, the ECU (MS or EEC) should be varying the pulsewidth not the amplitude. Something looks fishy, As he said, it should be a nice square wave with either ECU.

You got it! Except that you use pin 36 only if you are using a V3 board, with a V2.2 board, pin 36 is not connected to anything and you use pin 25 (connected to X11) for the output and pin 24 for the input. Depending on what you want to do, you can still wire it as it would have been in a stock install to keep the wiring to the MS simpler. If you need a wiring diagram for a 139/124 stock install showing how they powered the hall sensor:
