Actually, if it's the same as for the 23-pin Ampseal, the different colors have different positions for the keys and slots meaning they will only connect with a connector of the opposite sex having the same color. But you can always grind the plastic key in the header or make new slots in the plug ...

These are my opinions on the 3 options:

1. Current limiting resistors will work but depending on your injectors they may be affected by it with a slower response as you mention. And depending on your injector size that may or may not be an issue.

2. PWM is not possible on the Microsquirt module ...

It's not because it's 5.5, it's because it's 11. You take the value of a single injector even if you put 2 (or more) in parallel. A high impedance needs full battery voltage for the duration of the pulse width and not a peak&hold setup.

It's not a USB to RS232 cable but a USB to TTL serial. For it to work with the Microsquirt, you'd have to remove the RS232 chip and jumper its inputs to the outputs.

Not necessarily. That depends how you define the wheel pattern. Both outputs can rise and fall independently.
